PROVIDENCE, R.I. [Brown University] Powerful data-sifting algorithms developed by computer scientists at Brown University are helping to untangle the profoundly complex genetics of cancer.

In a study reported today in the New England Journal of Medicine, researchers from Washington University in St. Louis used two algorithms developed at Brown to assemble the most complete genetic profile yet of acute myeloid leukemia (AML), an aggressive form of blood cancer. The researchers hope the work will lead to new AML treatments based on the genetics of each patient's disease.

The algorithms, developed by Ben Raphael, Eli Upfal, and Fabio Vandin from the Department of Computer Science and the Center for Computational Molecular Biology (CCMB), played a key role in making sense of the giant datasets required for the study. The work was part of The Cancer Genome Atlas project, which aims to catalog the genetic mutations that cause cells to become cancerous. Doing that requires sequencing the entire genome of cancer cells and comparing it to the genome of healthy cells. Without computational tools like the ones the Brown team has developed, analyzing those data would be impossible.

The AML study used two algorithms developed by the Brown team: HotNet and Dendrix. Both aim to find networks of genes that are important in creating cancerous cells. To understand how they work and why they are important, it helps to know a little about the genetics of cancer.

"Genes don't usually act or their own, but instead act together in pathways or networks," said Raphael, associate professor computer science. "Cancer-causing mutations often target these networks and pathways." This presents a problem for researchers trying to find important mutations, because these mutations are often spread across the network and hidden in the genetic data.

Imagine a cellular pathway containing five genes. If any one of those genes acquires a mutation, the pathway fails and the cell becomes cancerous. That means five patients with the same cancer can have any one of five different mutations. That makes life difficult for researchers trying to find the mutations that cancer cells have in common. The algorithms developed by Raphael and his team are designed to connect those dots and identify the important pathways, rather than looking only at individual genes.

The HotNet algorithm works by plotting mutation data from patients onto a map of known gene interactions and looking for connected networks that are mutated more often than would be expected by chance. The program represents frequently mutated genes as heat sources. By looking at the way heat is distributed and clustered across the map, the program finds the "hot" networks involved in cancer.

HotNet picked out several networks that seem to be active in the AML genome. In a study published in 2011, HotNet identified networks important to ovarian cancer as well.

Dendrix, the newest algorithm developed at Brown, takes the power of HotNet one step further. HotNet works by looking for mutations in networks that are already known to researchers. However, there are countless gene networks that researchers have not yet identified. Dendrix is designed to look for mutations in those previously unknown networks.

To find new networks, Dendrix takes advantage of the fact that cancer-causing mutations are relatively rare. A patient with a mutation in one gene in a network is unlikely to have a concurrent mutation in another gene in that network. Dendrix looks for combinations of mutations that happen frequently across patients but rarely happen together in a single patient. Put another way: Imagine that a substantial number patients with a given cancer have a mutation in gene X. Another large group of patients has a mutation in gene Y. But very few patients have mutations in both X and Y at the same time. Dendrix looks for these patterns of exclusivity and predicts that groups of genes with high exclusivity are probably working together.

"Where we see those patterns of exclusivity," Raphael said, "it suggests a possible pathway." The group has tested Dendrix on cancers in which the pathways were already known, just to see if the program would find them. Indeed, the pathways "just fall right out of the data," Raphael said.

For the AML paper, Raphael's group developed an improved algorithm Dendrix++ which better handles extremely rare mutations. Dendrix++ picked out three potential new pathways in AML for doctors to investigate.

Raphael and Vandin, along with computational biology graduate students Max Leiserson and Hsin-Ta Wu, are continuing to improve their algorithms and to apply them to new datasets. The group recently started putting the algorithms to work on what's called the Pan-Cancer project, which looks for commonalities in mutations across cancer types.

"For us as computational people, it's fun to push these algorithms and apply them to new datasets," Raphael said. "At the same time, in analyzing cancer data we hope that the algorithms produce actionable information that is clinically important."

The violent interrogation of Mohamedou Ould Slahi dragged on through the fall of 2003. He remained in complete isolation in Guant?namo?s Camp Echo. When representatives of the International Committee of the Red Cross visited the base in October, Guant?namo commander Gen. Geoffrey Miller told them Slahi was ?off limits? ?due to military necessity,? but insisted that Camp Echo was not being used for violent interrogations?as the ICRC delegation suspected?but as a facility where detainees could have private conversations with their attorneys. Slahi writes that he remained in ?the secret place? until August 2004.

I was interrogated [ ? ? ? ? ? ? ? ? ? ? ? ? ? ? ? ? ? ? ? ? ? ? ? ? ? ? ? ? ? ? ? ? ? ? ? ? ? ? ? ? ? ? ? ? ? ? ? ? ?]. It was so rude to question a human being like that, especially somebody who is cooperating. They made me write names and places [ ? ? ? ? ? ? ? ? ? ? ? ? ? ? ? ? ? ? ? ? ? ?]. I was like, what ruthless people!

?Show him no mercy. Increase the pressure. Drive the hell out of him crazy,? said [ ? ? ? ? ?]. And that was exactly what the guards did. Banging on my cell to keep me awake and scared. Taking me out of my cell violently at least twice a day for cell search. Taking me outside sometimes in the middle of the night to make me do P.T. that I couldn?t do due to my health situation. Putting me facing the wall several times a day and threatening me directly and indirectly.

?You know who you are?? said [ ? ? ? ? ?].

?You are a terrorist,? he continued.

?If we kill you once, it wouldn?t do. We must kill you 3,000 times. But instead, we feed you!?

In a matter of weeks I developed gray hair on the lower half of the sides of my head. In my culture, people refer to this phenomenon as the extreme result of depression.

Then, slowly but surely, guards were advised at the same time to 1) give me the opportunity to brush my teeth, 2) give me more warm meals, 3) give me more showers. [ ? ? ? ? ?] was the one who took the first steps, but I am sure there had been a meeting about it. Everybody in the team realized that I was about to lose my mind due to my psychological and physical situation. I?d been so long in segregation.

?I brought you this present,? he said, while handing me a pillow. Yes, a pillow. I received the present with a fake overwhelming happiness?not because I was dying to get a pillow, but because I took the pillow as a sign of the end of the physical torture. We have a joke back home about a man who stood bare naked on the street, and when asked, ?How can I help you?? he replied, ?Give me shoes.? And that is exactly what happened to me. All I needed was a pillow!!!

I had nothing in my cell. Most of the time I recited the Quran. The rest of the time I was speaking to myself and thinking about my life and the worst-case scenarios that could happen to me. I had been counting the holes of the cage I was in: There are about 4,100 holes. When they gave me a pillow as a first reward, I kept reading the tag over and over.

?Get up! Get your hands through the bin hole!? said the unfriendly-sounding guard [after a weekend without interrogation]. After they shackled me, they took me outside the building to where the [ ? ? ? ? ?] were waiting me. It was the first time for me to see the daylight. Many people take daylight for granted, but if you are forbidden to see it, you will appreciate it. The brightness made my eyes squint until they adjusted. The sun hit me mercifully with its warmth. I was terrified and shaking.

?What?s wrong with you?? asked one of the guards later on.

?I am not used to this place.?

?We brought you outside so you can see the sun. We will have more rewards like this.?

No matter how bad your interrogators are, a family-like relationship develops. This family relationship is just a family relationship, no more, no less, with all the advantages and disadvantages.

The family comprises the guards and your interrogators. Yes, you didn?t choose your family, nor did you grow up with it, but it is a family with all the qualities.

?I am going to leave soon,? [ ? ? ? ? ?] said a couple days before he left.

?It?s about time. But the other [ ? ? ? ? ?] is gonna stay with you.? That was not exactly comforting. I was startled, and couldn?t really think of an argument to convince [ ? ? ? ? ?] to stay. But it would have been a futile argument because the transfer of military intelligence agents is not a subject of discussion.

?We?re gonna watch a movie together before I leave,? [ ? ? ? ? ?] said.

?Oh, good!? I still hadn?t digested the news yet.

[ ? ? ? ? ?] left and showed up a couple of days later with a laptop and two movies.

?You can decide which one you?d like to watch.? I picked the movie Black Hawk Down; I don?t remember the other choice. The movie was both bloody and sad. I paid more attention to the emotions of [ ? ? ? ? ?] and the guards than to the movie itself. [ ? ? ? ? ?] was rather calm. He paused the movie every once in a while to explain to me the historical background of certain scenes. The guards almost went crazy emotionally because they saw many Americans getting shot to death. But they missed the fact that the number of U.S. casualties was negligible compared to the Somalis who were attacked in their own homes. I was just wondering how narrow-minded human beings can be. When people look at one thing from one perspective, they certainly fail to get the whole picture, and that is the main reason for the majority of misunderstandings that sometimes lead to bloody confrontations.

After we finished watching the movie, [ ? ? ? ? ?] packed his computer and was ready to leave.

?Eh, by the way, you didn?t tell me when you?re going to leave!?

?I am done, you?ll not see me anymore!? I froze as if my feet were stuck on the floor. He didn?t tell me he was going to leave that soon. I thought maybe one month, three weeks, or something like that, but today? In my world, that was impossible. It was as if death was devouring some friend of yours and you just were helplessly watching him fading away.

?Oh, really, that soon. I am surprised! You didn?t tell me. Goodbye. I wish everything good for you.?

?I have to follow my orders and I leave you in good hands.? And off [ ? ? ? ? ?] went. I reluctantly went back to my cell and silently burst into tears, as if I?d lost [ ? ? ? ? ?] and not somebody whose job was to hurt me and extract information in a the-end-justifies-the-means-way. I both hated and felt sorry for myself for what happened to me.

?May I see my interrogator please?? I asked the guards, hoping that they could catch him before he reached the main gate.

?We?ll try,? said [ ? ? ? ? ?].

I retreated back in my cell, but soon [ ? ? ? ? ?] showed up at the door of my cell. ?That is not fair, you know that I suffered torture and am not ready for another round.?

?You haven?t been tortured. You must trust my government. As long as you?re telling the truth, nothing bad is gonna happen to you!? Of course [ ? ? ? ? ?] meant The Truth as it?s officially defined; I didn?t want to argue with [ ? ? ? ? ?] about anything.

?I just don?t want to start everything over with new interrogators,? I said.

?It?s not gonna happen,? [ ? ? ? ? ?] said. ?Besides that, you can write me. I promise I?ll answer every email of yours,? he continued.

?No, I will not write you,? I said.

?OK,? [ ? ? ? ? ?] said.

?Are you all right?? [ ? ? ? ? ?] asked.

?I am not, but you may leave.?

?I am not leaving until you assure me everything?s all right,? [ ? ? ? ? ?] said.

?I said what I had to say. Have a good trip. May Allah guide you. I?ll be just fine.?

?I am sure you will. It will take at most a week and you?ll forget me.? I didn?t speak after that, instead I went back and laid myself down. [ ? ? ? ? ?] stayed a couple of minutes, repeating, ?I am not leaving until you assure me everything is all right.?

I prudently answered, ?To an extent.? I didn?t want to fall in any possible trap, even though I felt that he honestly and innocently asked the question when he realized that his evil theories about me were null.

Today [ ? ? ? ? ?] had come to give me a haircut. It was about time! One of the measures of my punishment was to deprive me from any hygienic shaves, teeth brushing, or haircut. Today was a big day; they brought a masked barber. Though scary looking, he did the job.

Although the rest of the world didn?t have a clue where the U.S. government was incarcerating me, I knew since Day 1 where I was, thanks to God and the clumsiness of the [ ? ? ? ? ?]. During my incarceration in the secret place, from August 2003 to August 2004, [ ? ? ? ? ?] let slip some words giving away the location. ?When I was in [ ? ? ? ? ?],? I said.

?Over there?? he said, gesturing with his fingers in the direction of [ ? ? ? ? ?]. He rapidly took his hand back and continued his conversation, but it was too late to take it back. Another time during [ ? ? ? ? ?]'s visit, he said, ?Here in GTMO ? uh, I mean in the Caribbean ?? When everybody gave him a startled look, he tried to repair the irreparable.

?You know you are in one of the Caribbean islands??

?Yes, you are.? I always acted as if I hadn?t known any clues about my whereabouts. Guards had been trying to figure out my knowledge about the place, and repeatedly commented that I was ?in the middle of nowhere.? But I always responded, ?All I know, I am being detained by the DoD and the place doesn?t matter, does it??

[Finally] [ ? ? ? ? ?] came to me, ?I have to inform you, against the will of many members in our team, that you are in GTMO. You?ve been honest with us and we owe you the same.? I acted as if this was new information. But I was, at the same time, happy because it meant many things to me, to be told where I am. At the time of writing these lines I am sitting in the same cell, but I don?t have to act ignorantly about where I am, and that is a good thing.

Shortly after that the International Committee of the Red Cross was allowed to visit after a long fight with the government. It was very odd to the ICRC that I had all of a sudden disappeared from the camp as if the earth had swallowed me. All attempts of the ICRC to see me or just to know where I was were thoroughly flushed down the tube. The ICRC has no real pressure on the U.S. government; ICRC tries, but the U.S. government doesn?t change its path, even an inch. If they let the ICRC see a detainee, that means the operation against that detainee is over.

Nevertheless, I was happy when I saw [ ? ? ? ? ?] and his colleagues in around September 2004, and so were they. The ICRC was very worried about my situation. They couldn?t come to me when I needed them the most, but I cannot blame them, they certainly tried. [ ? ? ? ? ?] categorically refused to give the ICRC access to me.

[ ? ? ? ? ?] tried to get me talking about the time they couldn?t have access to me. ?We have an idea because we talked to other detainees who were subject to abuse, but we need you to talk, so we can help stop further acts of abuse. We cannot act if you don?t tell us what happened to you.?

?I am sorry! I am only interested in sending and receiving mail, and am grateful that you?re helping me in doing so.? [ ? ? ? ? ?] brought a very high level ICRC [ ? ? ? ? ?] from Switzerland, who had been working on my case. [ ? ? ? ? ?] tried to get me talking, but to no avail. ?We understand your worries. All we?re worried about is your well-being, and respect your decision.?

We detainees know that meetings with the ICRC are monitored. Some detainees were confronted with statements they made to the ICRC and there was no way for the [ ? ? ? ? ?] to know them unless the meetings were monitored. Many detainees refused after that to talk to the ICRC and suspected them to be interrogators disguised in ICRC clothes. I know some interrogators who presented themselves as private journalists. But to me that was very naive; for a detainee to believe such a thing and mistake a journalist for an interrogator, he must be an idiot, and there are better methods to get an idiot talking. Such mischievous practices led to tensions between detainees and the ICRC. ICRC people were cursed and spit on.

However, in the summer of 2005, I voluntarily confessed to [ ? ? ? ? ?] a bland rendition of the abuse I had been subject to. [ ? ? ? ? ?] asked whether or not he should share the information with the [ ? ? ? ? ?] and I answered positively.

?I was afraid of telling you the story because of possible retaliation. But since [ ? ? ? ? ?] was here the other day virtually threatening me; I don?t seem to have anything to lose.?

(AP) ? Kenneth Faried put his foot down 48 hours after putting his size-16 sneaker through the wall in the visiting locker room in Oakland, sparking a debate about dirty play.

The fiery forward energized the Denver Nuggets, who rediscovered their toughness in time to stave off elimination Tuesday night with a 107-100 win over the Golden State Warriors.

The Nuggets never trailed, piled up points in the paint, slowed down the Warriors' guards, jumpstarted their transition game and got under Andew Bogut's skin.

They jumped out to a 22-point lead before weathering the Warriors' frenetic fourth quarter rally to cut their series deficit to 3-2 and force a Game 6 Thursday night at Oracle Arena.

Warriors coach Mark Jackson accused the Nuggets of trying to hurt Stephen Curry, his banged-up sharpshooter who was just 1 for 7 from long-range and finished with a series-low 15 points.

"Some dirty plays early," Jackson said. "It's playoff basketball, that's all right. We own it. But make no mistake about it, we went up 3-1 playing hard, physical, clean basketball ? not trying to hurt anybody."

Jackson mentioned Faried setting some "great screens and some great illegal ones, too."

"He did his job. Hey, I played with guys like that. They get paid to do that. Dale Davis, Anthony Davis, Charles Oakley. You get paid to do it. So give them credit," Jackson said. "As an opposing coach, I see it, and I'm trying to protect my guys."

Jackson complained about one screen in particular on Curry being "a shot at his ankle, clearly. That can't be debated." He added, "I got inside information that some people don't like that brand of basketball and they clearly didn't co-sign it. They wanted to let me know they have no parts in what was taking place. Let the best team win. And let everybody with the exception of going down with a freak injury, let everybody leave out of here healthy. That's not good basketball."

"It's basketball," countered Faried. "I try to do the little things my team needs me to do. It's physical. If you can't stand the physicality, you shouldn't be playing."

Asked about accusations he tried to hurt Curry, Faried said: "That's intriguing because I think they were purposefully trying to hurt me every play I went for a rebound ? the hits, the grab to the throat."

Curry said there were a few plays that went overboard.

"There were a couple, man. Going through the paint minding my own business and they come out of nowhere trying to throw elbows," he said. "I got a (target) on me, I don't know what it is, just got to keep playing and do your thing."

The Nuggets said they were surprised the Warriors were the ones complaining about physical play.

"I think I've taken the hardest hit in the series, Game 1 or 2, when Bogut leaned in to me on a screen. And I didn't remember what happened the rest of the game," Andre Iguodala said. "I think they kind of brought the physicality to the series. And we stopped being the receivers and we're starting to hit back a little bit. But as far as anybody trying to cheap shot, I don't condone that myself. It's not my game."

Faried said he's been beat up all series long.

"I'm surprised tonight I didn't get my hair pulled like before," Faried said. "It's all good. If we're playing dirty, hey, it's basketball. We're just playing physical."

Said Bogut: "It's the series, it's physical, whether they're taking cheap shots or not we need to match that physicality."

Klay Thompson said "a couple of them could have been cheap shots. I thought Steph got cheat shot one time, he got a bloody nose. It's not acceptable, but we've got to match that. We can't let it get in our heads, just do what we did in the second half."

Iguodala had 25 points and 12 rebounds, Ty Lawson had 19 points and 10 assists and Faried had 13 points and 10 boards. Harrison Barnes led Golden State with 23 points and nine rebounds.

Curry, whose 18 3-pointers were the most by any player in NBA history in the first four playoff games of his career, went ice cold, missing his first five 3-pointers before finally hitting with 5:09 left to pull Golden State to 96-91.

Faried responded to Curry's sole 3-pointer with an alley-oop dunk.

Curry and Thompson missed back-to-back 3s that would have made it a two-point game with less than two minutes left, and Wilson Chandler's 3 seconds later at the other end made it 103-95. Chandler finished with 19 points.

"You've got to like the way we finished the game," Curry said, "and we've got to bottle that up for the next game because if have a feeling it's going to be the same kind of atmosphere."

Faried capped his night with an alley-oop dunk from Andre Miller before fouling out.

The Warriors never got closer than five points after Denver's first-half blitz led by Faried, who had seven points, eight boards and a big block as the Nuggets raced out to a 66-46 halftime lead by finally playing their brand of basketball.

After Denver lost three straight games, coach George Karl had pinned his hopes on a return to the Pepsi Center, where the Nuggets haven't lost back-to-back games since Feb. 8-9, 2012.

The crowd had plenty to cheer about, but it was Faried who really brought the buzz back.

It was 44-31 when Bogut gave a two-handed shove to Faried's neck, sending him falling out of bounds underneath the basket ? shortly after Faried's hard screen on Curry. Bogut was whistled for a flagrant-1 foul and Faried made one of two free throws before Miller's subsequent layup.

In the second half, rookie Draymond Green was whistled for a flagrant foul after body-checking Faried.

"Draymond Green, did he play football or basketball at Michigan State," cracked Karl.

Notes: Bogut finished with two points and five rebounds in 18 minutes, his worst showing of the series. ... The Warriors are 6-19 without All-Star David Lee over the last three years but 3-1 in the playoffs minus the league's leader this season in double-doubles. ... Faried, who was raised by lesbian mothers and was an outspoken advocate for Colorado's civil unions bill this year, said he was thrilled to hear Jason Collins revelation that he's gay.

Researchers design nanometer-scale material that can speed up, squeeze light

Apr. 29, 2013 ? In a process one researcher compares to squeezing an elephant through a pinhole, researchers at Missouri University of Science and Technology have designed a way to engineer atoms capable of funneling light through ultra-small channels.

Their research is the latest in a series of recent findings related to how light and matter interact at the atomic scale, and it is the first to demonstrate that the material -- a specially designed "meta-atom" of gold and silicon oxide -- can transmit light through a wide bandwidth and at a speed approaching infinity. The meta-atoms' broadband capability could lead to advances in optical devices, which currently rely on a single frequency to transmit light, the researchers say.

"These meta-atoms can be integrated as building blocks for unconventional optical components with exotic electromagnetic properties over a wide frequency range," write Dr. Jie Gao and Dr. Xiaodong Yang, assistant professors of mechanical engineering at Missouri S&T, and Dr. Lei Sun, a visiting scholar at the university. The researchers describe their atomic-scale design in the latest issue of the journal Physical Review B.

The researchers created mathematical models of the meta-atom, a material 100 nanometers wide and 25 nanometers tall that combined gold and silicon oxide in stairstep fashion. A nanometer is one billionth of a meter and visible only with the aid of a high-power electron microscope.

In their simulations, the researchers stacked 10 of the meta-atoms, then shot light through them at various frequencies. They found that when light encountered the material in a range between 540 terahertz and 590 terahertz, it "stretched" into a nearly straight line and achieved an "effective permittivity" known as epsilon-near-zero.

Effective permittivity refers to the ratio of light's speed through air to its speed as it passes through a material. When light travels through glass, for instance, its effective permittivity is 2.25. Through air or the vacuum of outer space, the ratio is one. That ratio is what is typically referred to as the speed of light.

As light passes through the engineered meta-atoms described by Gao and Yang, however, its effective permittivity reaches a near-zero ratio. In other words, through the medium of these specially designed materials, light actually travels faster than the speed of light. It travels "infinitely fast" through this medium, Yang says.

The meta-atoms also stretch the light. Other materials, such as glass, typically compress optical waves, causing diffraction.

This stretching phenomenon means that "waves of light could tunnel through very small holes," Yang says. "It is like squeezing an elephant through an ultra-small channel."

The wavelength of light encountering a single meta-atom is 500 nanometers from peak to peak, or five times the length of Gao and Yang's specially designed meta-atoms, which are 100 nanometers in length. While the Missouri S&T team has yet to fabricate actual meta-atoms, they say their research shows that the materials could be built and used for optical communications, image processing, energy redirecting and other emerging fields, such as adaptive optics.

Last year, Albert Polman at the FOM Institute for Atomic and Molecular Physics in Amsterdam and Nader Engheta, an electrical engineer at the University of Pennsylvania, developed a tiny waveguide device in which light waves of a single wavelength also achieved epsilon-near-zero. But the Missouri S&T researchers' work is the first to demonstrate epsilon-near-zero in a broadband of 50 terahertz.

"The design is practical and realistic, with the potential to fabricate actual meta-atoms," says Gao. Adds Yang: "With this research, we filled the gap from the theoretical to the practical."

Through a process known as electron-beam deposition, the researchers have built a thin-film wafer from 13 stacked meta-atoms. But those materials were uniform in composition rather than arranged in the stairstep fashion of their modeled meta-atoms.
