Researchers moving towards ending threat of West Nile virus

ScienceDaily (July 3, 2012) ? Mosquitoes are buzzing once again, and with that comes the threat of West Nile virus. Tom Hobman, a researcher with the Li Ka Shing Institute of Virology in the Faculty of Medicine & Dentistry, is making every effort to put an end to this potentially serious infection.

West Nile virus infections often result in flu-like symptoms that aren't life-threatening, and some in cases, infected people show no symptoms at all. But a significant percentage of patients develop serious neurological disease that includes inflammation in the brain, paralysis and seizures. In his latest research, published in the journal PLoS One, Hobman has discovered how the virus breaks through the normally rock-solid blood-brain barrier to the central nervous system. The virus breaks down two vital proteins that make up what is called the tight junction, a part of the blood-brain barrier.

"What we found in infected cells is there's less of two proteins called claudin and JAM (junctional adhesion molecule)," said Hobman. "The virus replication is causing degradation of two very important molecules that form these intra-cellular barriers. We can quantitate this and we've looked in at least three different cell types and we see the same thing happening."

Now Hobman and his graduate student Zaikun Xu would like to know how this is happening. Cells have built in pathways that regulate tight junctions, in part by controlling the levels of both JAM and claudin. Hobman hypothesizes that West Nile virus infection causes these pathways to go awry -- resulting in accelerated breakdown of claudin and JAM.

"Once we understand how West Nile virus affects the pathways that control the tight junctions of the blood-brain barrier, it may be possible to design drugs that prevent infection of the brain. I expect this will also be the case for related viruses that infect the central nervous system."

This builds on work his lab published last year showing that when they inhibited the expression of a specific cellular protein, infectivity of the West Nile virus went down by more than 100 times.

Righting past wrongs: Honoring black Marines, 70 years later

Largely overlooked by history, the very first African Americans in the Marine Corps are finally being honored for their service to this country ? some 70 years later.

In 1941, President Franklin Roosevelt ordered the United States Marine Corps to accept African Americans in their ranks. But for most of these black recruits, the rigors of Marine boot camp were made even tougher because of racism.? These men were welcome to risk their lives and pay the ultimate sacrifice in World War II, but they were forced to endure segregated, violent treatment, even during their earliest days of training.

Nevertheless, retired Capt. Edward Hicks says he wears his Marine Corps cap with pride, and is frequently stopped by other marines.

"And the first thing they ask you is what outfit you served in, where'd you go to boot camp? You tell them Montford Point -- 'Where's that?' I never heard of that,' " says Hicks.

The country's first black Marines, more than 19,000, trained at?Montford Point in North Carolina. They were segregated from white Marines that trained at nearby Camp Lejeune, where black Marines were not allowed to enter, unless accompanied by a white officer -- until 1949 when Montford Point was closed and Marine training was integrated.

Drill instructors - or DI's - were white, and sometimes merciless. "Our DI's were at liberty to do anything they chose to do to us except break our legs," says retired Lt. Col. Joe Carpenter. "We got kicked, we got slapped ... we couldn't do anything except say, 'Yes, sir' and accept it."

"They would call us names," says retired Marine Clarence Hunt, "and would say bad things to us, 'You gonna be sorry the day you were born.' Sometimes they called us the "n" word."

For decades now, the Montford Marines have not received appreciation for their place in history, like the Tuskegee Airmen, black pilots who flew during World War II, or the Buffalo Soldiers, African-American units that fought during the Indian wars. But many of the surviving Muntford Point Marines came to Washington last week to be recognized, finally, for their service.

Some 400 of these surviving Montford Point Marines were ?awarded the nation's highest civilian honor: the Congressional Gold Medal. These Marines fought two wars in their youth -- the one overseas for their country, and the one at home for their dignity.

"I had to somewhat hold back tears, it's a long time coming, got to be 86 years old, something you look forward to, wonder if you are going to make it to live long enough to see it," said former Gunnery Sgt. Ruben McNair.

Former Capt. Hicks says he will continue to don his Marine Corps cap with pride and he is looking forward to recognition from fellow marines.

"Now everybody will know, that's the thing right there," says Hicks. "Every Marine will know the history of Montfort Point."

(AP) ? In choppy water under blue sky off Bellingham, Wash., a Shell Oil crew on Monday lowered a "capping stack" 200 feet in the water and put it through maneuvers with underwater robots connected by cable to operators on the surface, a test that fulfilled one of the final steps required for permission to drill exploratory wells in Arctic waters.

The capping stack looks like a giant spark plug and is designed to kill an undersea oil well blowout by providing a metal-to-metal seal on a malfunctioning blowout preventer.

Shell is sending the capping stack, skimmers, boom and a containment dome on board a flotilla accompanying drill ships to Alaska's northern shores as part of a spill response plan that has the blessing of Interior Secretary Ken Salazar. Shell expects final approvals within weeks and drilling by late this month.

But environmental groups contend the government has it wrong. Despite reforms put in place after the Deepwater Horizon blowout in the Gulf of Mexico, their basic objections remain. Shell has vastly overstated its ability to respond to a worst-case scenario spill in open water, said attorney Holly Harris of Earthjustice, and no oil company has demonstrated it can clean up a spill that lingers into the Arctic's eight months of sea ice.

A spill will threaten whales, polar bears, ice seals and walrus plus the Alaska Native subsistence communities that depend on the ocean's bounty, according to environmental groups.

The federal government requires a spill response plan to show how the drilling company will clean up a worst-case discharge in adverse weather. Shell's worst case for drilling in the Chukchi and Beaufort seas is a spill of 25,000 barrels per day. Environmental groups have seized on the phrase that for planning the onshore response, "the worst case discharge scenario assumes that 10 percent of the 25,000 barrels per day discharge escapes the primary offshore recovery effort at the blowout."

Said Harris, "If you base a spill plan on the assumption that 90 percent of it is going to be recovered in the open water, and only, quote, 10 percent of the daily discharge is going to escape those cleanup efforts, then you don't have to have as many spill response assets near shore protecting things like coastlines, lagoons and the near-shore environment."

She said "there is no evidence before this agency or anywhere else" that the oil company has come close to having enough boats, enough oil-containing boom or enough people to control 90 per cent of the damage.

Shell Alaska spokesman Curtis Smith said opposition groups are purposely mischaracterizing Shell's oil spill response plan. The plan does not claim Shell can clean up 90 percent of an oil spill, he said.

"We say in our plan we expect to 'encounter' 90 percent of any discharge on site ? very close to the drilling rig," he said. "We expect to encounter 5 percent near-shore between the drilling rig and the coast. And we expect to encounter another 5 percent on shore. We never make claims about the percent we could actually recover, because conditions vary, of course."

The Bureau of Safety and Environmental Enforcement signed off on Shell's response plan in February. At a news teleconference Tuesday, when asked about the 90 percent claim included in Shell's response plan, Salazar did not answer directly but put his faith in federal on-site inspectors.

"I believe, first of all, that there is not going to be an oil spill, because frankly, the scrutiny that is going to be involved, including the prevention effort that we have, and the oversight effort that we have ? the inspectors we have on 24/7, and all of the rest of the measures that have been taken, and the high risk, frankly, that Shell and the entire industry would have is something were to go wrong ? I don't expect that there is going to be a problem," Salazar said.

"Now if there would be a problem, which one always has to anticipate, I believe that the response capabilities are there to be able to arrest the problem in a very quick fashion and avoid environmental damage," he said. "If we were not confident that that were to happen, I would not let the permits go forward."

Salazar commented as he announced more Alaska offshore real estate will be included in the 2012-2017 five-year oil and gas lease program ? the Chukchi Sea in 2016 and the Beaufort in 2017. The Shell experience, he said, will develop critical science and information to guide future development.

Shell hopes to drill in both seas during the 2012 open water season. The Kulluk, a 266-foot ship with a hull reinforced for ice, and the Noble Discoverer left Seattle on Wednesday for Dutch Harbor in the Aleutians, where they will wait for open water this month for the last leg to the Beaufort and the Chukchi.

Shell estimates it has spent more than $4 billion on Arctic offshore development. The target is the 26.6 billion barrels of recoverable oil and 130 trillion cubic feet of natural gas estimated by federal managers.

Throughout the permitting process, Shell has stressed the extreme measures it will take to make sure no oil ever hits the water.

Environmental groups say the lack of infrastructure on sparsely populated Arctic coast would make cleanup a nightmare.

"Where are we going to house all these people?" Harris said. "How are we going to feed all these people? How are we going to provide basic services ? the sanitation and spill response infrastructure?

There's also the problem of dealing with a spill when ice moves in, she said. The last spill exercise in U.S. waters with ice was conducted in 2000 and showed boom intended to corral oil was no match for broken, floating ice.

The rate of recovery for the Exxon Valdez was just 8 percent, Harris said, and likely would be less in the Arctic.

"The lack of attention paid to this decision was discouraging," Harris said.

An error-eliminating fix overcomes big problem in '3rd-gen' genome sequencing

ScienceDaily (July 1, 2012) ? A quantitative biologist at Cold Spring Harbor Laboratory (CSHL) and collaborators have published results of experiments that demonstrate the power of so-called single-molecule sequencing, which was recently introduced but whose use has so far been limited by technical issues.

The team, led by CSHL Assistant Professor Michael Schatz and Adam Phillippy and Sergey Koren of the National Biodefense Analysis and Countermeasures Center and the University of Maryland (UMD), has developed a software package that corrects a serious problem inherent in the newest sequencing technology: the fact that every fifth or sixth DNA "letter" it generates is incorrect. The high error rate is the flip side of the new method's chief virtue: it generates much longer genome "reads" than other technologies currently used, up to 100 times longer, and thus can provide a much more complete picture of genome structure than can be obtained with current, "2nd-gen" sequencing technology.

Using mathematical algorithms, Schatz and the team have preserved the great advantage of the "3rd-gen" method while all but eliminating its chief flaw. They have reduced the error rate from about 15% or greater to less than one-tenth of one percent. This mathematical "fix" -- which has been published in open-source code to the World Wide Web -- greatly increases the practical utility of 3rd-gen sequencing for the entire biomedical research community. The team demonstrates the breadth of potential applications of single-molecule sequencing by applying their fix to sequencing tasks ranging from the tiny bacteriophage virus at one end of the difficulty scale to the large and vastly more complex genome of the parrot, at the other. The parrot genome is more than a third the size of the human genome and is published online July 1 with the team's paper in Nature Biotechnology. The parrot sequence is "far superior to that of any previously sequenced bird genome," Schatz says.

To understand why it is better is to appreciate the advantages of 3rd-gen sequencing. The main advantage has to do with the average length of each "read" (i.e., genome segments read by a sequencer). The individual sequences are assembled into "contigs" -- shorthand for contiguous sequences -- much the way pieces in a jigsaw puzzle are assembled. In currently used 2nd-gen technology, the contigs are very small, and are massively redundant. A "consensus" version of each segment, representing the results of many layered reads, tends to be extremely accurate. But the small size of puzzle pieces prevents accurate assembly of certain genome portions, like those containing long repetitive sequences.

Obtaining superior versions of complete genomes was the objective that motivated Schatz and his collaborators, who also include HHMI Investigator Erich D. Jarvis of Duke University and CSHL Professor W. Richard McCombie, a sequencing pioneer, among others.

Combining the best of both generations

With single-molecule sequencing, the assembled contigs are much longer -- affording a much better picture of relatively larger genome segments, including those occupied by lengthy repeats. This is what Schatz and his team wanted to preserve, while at the same time boosting the error-free rate. They did so by effectively taking the best of both 2nd- and 3rd-gen technologies.

"We call our approach 'hybrid error correction,'" Schatz explains.

The team's major insight was to take advantage of the long-read data offered by a 3rd-gen machine like that used in their experiments, a Pacific Biosciences RS sequencer, and mixing in highly accurate short reads obtained from a separate 2nd-gen sequencer. The two data types were run through an open-source genome assembly program called Celera Assembler to generate a clean final assembly that has proven 99.9% error-free and composed of contigs whose median size is at least double that obtainable with 2nd-gen "short-read" sequencers. Contig sizes are expected to increase appreciably in subsequent iterations of the hybrid approach as single molecule long-read sequencing improves.

High-quality genome assemblies are especially important for genome annotation and comparative genome analyses. Many microbial genome analyses depend on finished genomes, but their cost is prohibitive using older technologies. High-quality analysis of the genomes of higher organisms depends upon continuous sequences that capture long stretches of DNA that spell out genes. Discoveries in recent years of spontaneously occurring structural changes in genomes called copy number variations -- such as those made by CSHL Professor Mike Wigler and his team in their research on schizophrenia and autism -- make clear the importance of being able to obtain clean and accurate pictures of the entire genomes of affected individuals.

With hybrid error correction, Schatz and his colleagues have "demonstrated that high error rates associated with long reads need not be a barrier to genome assembly," he summarizes. "High-error long reads can be efficiently assembled in combination with complementary short reads to produce assemblies not previously possible."
